I replaced my 996TT stock throttle body with an Agency Power TB and plenum from Vivid Racing. It gave my 996TT great throttle response. However, after a few days, I got a CEL and by using a Duramteric and I found the code P1109. I erased the fault code and the CEL was gone.

After a few days, I decided to move the 996TT to another spot in my garage and the CEL lit up again. I used the Durametric again to erase the fault code.

I read a blog at reentech (cant remember which one) where it said to turn on the ignition on for 30 seconds and wait for clicking sound at the engine. It meant that the TB has reset. So, thats what I did after erasing the fault code with the Durametric. So far, the CEL hasn't lit up.

Can anyone tell me what to do next time if the P1109 fault code crops up again? Thanks.

According to the OBDII manual there are two possibilities. Throttle body dirty, which is not your case since it is new and the other possibilities is the MAF. And they ask you to do the MAF basic test mention here:http://www.renntech.org/forums/tutorials/article/200-maf-basic-test/. But if you did not have this fault before, it can be related to your installation or the part you've just installed is at fault....
