Does anyone know if there is a way to test the function of the spare battery in the trunk? I now have two new batteries, however I could not start off the spare battery before I replaced the main battery under the driver's seat as well. I'm suspecting the spare battery is not operational and I'd like to find out before I need it someday and it does me no good. Thanks!

Same as any other battery - remove it from the car and load test it (most auto parts stores can do this).

Also check the specific gravity of each cell.

The rear battery is not a "spare" battery, it is the battery used to crank the engine. Even if it is new you should have it tested as Loren suggested and also test it's charging voltage when the engine is running.

Would a worn second battery kill the main battery over time? I've got a battery drain on the main battery that I've replaced twice. I've never replaced (or tested) the second battery and my Cayenne's a 2004.
