Malcolm,

I have a 2000 996, but had the same whining noise you are having. It was slowly getting worse and I had just replaced all of the components that were driven by the pulley system. Pulley tensioner, water pump, vacuum pump, power steering pump, and had them check the pulley on the AC/Condensor. Still had the whining noise and it was slowly getting worse. My charging system showed everything was fine. I had my indi keep it for a few days and he said that the bearing on the alternator was going out. I told him to replace the alternator with a New Porsche one. $520, but everything is quiet and I have peace of mind too.

Hope this helps.

I would get a second opinion. Cayenne alternators are very expensive. How many miles on the vehicle?

Do what wvicary suggest, a water cooled alternator replacement on a Cayenne Turbo is not a joke. All the front radiators and fans, right wheel, inner wheel well, right turbo tubes and air filter housing should be removed. The right side of the engine should be lifted up as well to slide out the alternator via the right wheel well. All the alternators (Cayenne Turbo and S) i have replaced had the same noise as a worn out water pump, which was produced by the alternator build in water pump. Hope it helps.

Yes it is one of the worst parts to replace.. I had it done a few months back and besides it costing close to 3 grand (the water pump alone was over $1000.) They have to take so many parts off that ive been back three times because they didnt put it back together right!! On top of that about a month later I saw some performance shop on ebay was selling a brand new waterpump from a turbo for $150.00 !! Go figure..
