Is the immobilizer the "glass tube" thing in the 996 key head? I got a 997 key for a few dollars on e-bay and as a lark thought I would try to convert it to use the immobilizer from the 996. I'm in the process of dremeling out the 997 key head (and in the process destroying the immobilizer in the 997 key. However it looks like if I can simply swap the glass tube (assuming that is the immobilizer) it should not be a problem. Pictures to follow.

I have a 997.2 key head and swapped out the glass tube (not the immobilizer) so the key works. The remote does not work with a 996 (different immobilizer), but you should be able to switch out the guts if you have a coupe. I have a 3 button targa and need to fabricate a silicone insert to make the 996 targa guts work with the head. Don't know why you would need to do any fabrication but post your pictures.

The cylindrical pill (glass tube?) is the immobilizer, the electronic circuit board with battery is the remote.

How did you get out the "square" glass immobilizer out of the 997 key head? Mine is absolutely cemented in place and won't budge. I'm going to get out the dremel and try to grind it out without destroying the rest. I planned to merely remove the glass immobilizer from the 997 key and swap the glass tube immobilizer from the 996 into the 997 location and glue it in (I assumed this would make the key work).

It is cemented in, but I used a very small screw driver to wedge it out. The 996 tube is slightly longer so I hot glued it in with the far end pointing slightly up. The remote will definitely not work but the guts from a 996 (coupe) should fit.
