I have a 99 Boxster and when I purchased it used, the seller told me the security system does not work and I need to get it reprogram, I went to the dealer and after buying a new key, they said they cannot program the key to the car, and that it would take a few hours of labor for them to open up the control unit and start to trouble shoot. Does anybody know what this problem maybe so I can save the troubleshooting labor charge and fix the issue directly.

I had 2 keys with the car and they both starts the car fine, but remote button does not response. After fooling around and trying to open up 1 key to see what's inside, that key does not respond to the car anymore so it will not start the car. I am stuck with one key and should anything happen, I will not be able to start the car at all because when the dealer tried to program the key, I was told that the system is not responding. The security red light flashes after I manually lock the door but soon goes out after a few minute, probably meaning that the system is not armed.

You had 2 keys that would start the car. You opened up one, must be a remote key, to see what was inside. Now that one will not start the car like it did before.

You can remove the circuit board/battery from the remote head and it will start the car. Only thing I can think of is you did something to the pill inside. Without that pill the car will not start.

Thanks for the reply. The pill is still there. I did see the pill, and I placed it back to it's original position when I put the key back together. That's not the major problem because I bought a new key also. And was told that the new or old key is not responding to the control unit (behind the driver's seat) or vice versa.

If your central control unit is behind the seat, someone must have moved it or tampered with it. It's supposed to be under the driver's seat, and look like this:
